While I feel the paperwhite 3 is the more durable device and I feel better taking it on vacation and having it live in my purse, I often end up switching it out for the kobo just cause it uses calibre's collections and there's nothing else I have to do to organize after syncing. But then you can organize via cloud collections and do it on the kindle app much faster than on the kindle itself, but it's still a pain to redo all the collections by hand compared to having the books just get sent to device pre-sorted. I think the only way you can is to send everything over via email (for doing multiple books at once, calibre has a function to do this I believe? There's also bookdrop+dropbox), which will unfortunately put sidedloaded books in "personal documents"/"downloads".
